Is there any limiting factor as to why the pipes cannot be above the ground?
I agree, it would be much more efficient if the outlet was at or just below the water level.

It appears that the vast majority of the pond construction I see has filtration based on several baffles, sieves and the drum (drums are great). There seems to be a large construction component here as well as cost. Has anyone looked into bubble bead filtration?

Remember to factor that your plants are up taking oxygen as well. This will reduce the dissolved oxygen (DO) levels in your system. Based an air lift calculator I found, four (4) 8" (200mm +/-) air lifts, 6' deep, with 0.01' of head (basically no head) running at 4.02 ft3 (114 L/m) @ 2.6 psi (17.93 Kpa) each would provide the flow you specified.

There are other air lift methods that will achieve higher lifts, from 0.5 to 2.0 feet (15 cm to 65 cm) with flow rates up to 300 gph (1200 lph) using 40lph at 3psi pumps (I know cause I've done it...) but I haven't attempted to lift water that high.
